Bonnie doesn't want to hurt him, when he confesses his love to her, but she doesn't realize just how much he cares and how much it does hurt him.
"Unaware that I'm tearing you asunder" = He's unaware that Bonnie's feeling are just as strong as his, he knows she feels something but he doesn't know how much. That under her calm and collected looks, she's breaking into pieces because she wants someone, that she fears she may never have.
"Thunder in our hearts" basically refers to the love they have for each other.
"So much hate for the one's we love", IMO can be referred to the fact that all the reasons Bonnie is using to justify why they shouldn't be together, is basically insulting her loved one's character. Saying that they haven't the heart to accept her feelings for Jeremy.
"Tell me we both matter, don't we?" = They, and the relationship they have matters more. What they (Bon and JEr) want also counts.
So when he says: "If i only could, make a deal with God...."
He's showing her how much he loves her, the only way he knows she'll understand. And that even though she refuses to accept hers and his feelings, he'd sacrifice himself all over again, to make sure they aren't unhappy.
